The simpler explanation is human free choice.
Across history, Christian rulers and institutions, pagan powers, Islamic rulers and movements, and many other human societies chose persecution, forced conversion, expulsion, humiliation, and violence.
Those choices tell us something about human beings, not about the Creator hating the people being persecuted.

What does real free choice allow?

Creation allows real free choice.
That means created beings can choose goodness, but they can also become overwhelmed by fear, shame, pain, tribalism, and inherited trauma.

What happens when overwhelm is not transformed?

When that overwhelm is not transformed, the nervous system can move into survival mode.
People can become obsessed with control, blame, superiority, revenge, or destroying whoever feels threatening or different.
Entire cultures and governments can build those patterns into their institutions.
That is how human beings can act in ways that look completely insane while still believing they are defending morality, religion, or civilization.

What does the existence of persecution prove?

The existence of persecution does not prove hatred from the Creator.
It proves that a world containing meaningful free choice also contains the possibility of human beings using that freedom terribly.

How can emotional and spiritual skills transform survival mode?

The deeper question is what we do with that reality.
We can repeat the trauma, or we can develop the emotional and spiritual skills needed to transform survival mode into relationship, compassion, responsibility, and goodness.
